I started a new file, and planted Turnips and Potatoes. I understand why my Turnips died, since I read about it on the HM7 Fogu, but my Potato seeds simply disappeared and I've no idea why. I just had too much sun or water for my Turnips, but I don't know what I could have possibly done for my seeds to just disappear.

Maybe you accidentally sold your seeds? I know I've done this before with my milker on another game. If you didn't plant them, then having sold them is probably the most logical assumption. Or maybe you put them inside of a toolbox?

Well, there's that, but I know that if you keep your chickens out while you still have "seeds" and not sprouts, your chickens will eat them.

Really? Everytime I put my chickens out with seeds, they disappear >.> I've neve got a message about worms or a message about anything; the seeds are just gone

Yep, there are many reasons cause seeds disappear. Like watering too much, lack of watering, too much sun, lack of sun, typhoon... When the seed die, they just disappear, you aren't get any message about it.
But animals never eat seeds outside, so, check your daily work and crop information carefully to keep them healthy, don't blame the chickens.
Anyway, though the game not say the chicken eat worms or anything, but you can think it as a game logic.
