There seems to be a lot of conflicting information out there about some things in this game.
A couple questions I have:
1. I saw my chicken pecking at my cherry tree and it dropped a cherry. Will my animals ever eat my crops? If not, can I just let my chickens shake the trees for me or will they only ever get the first fruit (the second one seems to take more shaking whereas the first one I just have to bump the tree once)?
2. Is there any way I can tell how many power berries I've gotten? I went looking for the one in the lava room of the mine, but couldn't find it, but maybe I already found it and just don't remember?
A few things I confirmed:
1. I upgraded my watering can to iron AFTER it had reached level 2 and it let me water two spaces. I upgraded it to copper BEFORE the skill leveled up again, and now it lets me water 3 spaces. So, I'm not sure what the skill level is actually for, but it doesn't seem to constrain your ability to upgrade and power up your tools.
2. I saw my cow eating grass I had planted one day when I let her out hungry, but she didn't eat it every day. It seemed like she had to happen to wander over to it that day.

A comment on upgrading tools:
I think the tool upgrading and skill are still related but you start needing the tools upgraded. For example you start at skill 1 but need the tools upgraded to iron (to go two spaces). When you get to skill level 2 you need to upgrade to copper (to go 3 spaces) and so on. This would result in your last upgrade being rare ore and skill level 5. I have messed around a bit with upgrading the fishing rod early and this seems to hold true or it could be the fishing rod is an exception. Like I can't charge up the fishing rod even though its iron.
Sorry I don't have any definitive answer on any of your actual questions.

Animals don't eat your crops, except grass sometimes. I always feed everything before I let them out since time stops in buildings in AP.
Rubbing with the second Wiimote does level affection faster, though I don't remember by how much. It can be helpful for hard to gift characters.
I don't remember about the powerberries, but some games have an indicator in the menu?
