Did I make a mistake here?

I'm playing RF2, and I've beaten the first two dungeons in generation 2. However, I ended up beating the bosses of Blessia Island and Tresite Forest BEFORE I got to the final alter areas in each dungeons. Every time I approach the final alters in those areas it just says "nothing happens". Did I do something wrong here and will it effect the outcome of how I'm playing my game?

No, you did nothing wrong. Nothing really happens in the altars. I haven't been playing much, so I'm not sure. But I advise you to just keep beating the dungeons and then see what happens.

I believe the altars have something to do with after you beat the game and you can fight the rf1 bosses.

You guys are awesome! Thank you so much! I was hoping I didn't make a mess of something when I realized that nothing was happening. I guess I'll just keep working at it and see what happens.

Inorder for something to happen, you need to defeat Fiersome. The "last boss."

First, you need to defeat all bosses in the 4 areas. Trieste Forest, Blessia Island, Messhina Valley, and Padova Mountains. Then, talk to Brain about your monster hut. Upgrade it until it has 28 floors. Then go down and defeat the "last boss." Which is Fiersome. (<--- very easy to defeat XD)

Then, you can go to Trieste Forest's altar and once you exmaine it, the door will open. Same goes with other altars.
