Runeys do naturally decrease in winter, abeit a bit less spastically as far as I can tell. Since it all resets in spring, it's not too terribly difficult for you to get things back going again as long as willing handle a big farm from the start.
Don't ignore your Runeys! If you let areas get sick and go extinct, it affects the speed at which your crops grow! With extinct areas, it can take a nearly full season for Turnips to grow. An area only needs 5 of any one kind of Runey to be healthy, so untill you get your homestead handled/go grass factory making/something else you figure out, you don't need to worry about packing areas with them for your crops to do well. You just have to stay on top of it.

I sense copious amounts of sarcasm in that quote. And yes, they're annoying. But if you do manage to get 60 in all areas, despite not having to worry much about the devouring eachother, you no longer get anything from prosperity.
And Ayumi_Ishimaru, 200 water runeys??? Talk to Candy and you may never have to water your field again. Speaking of which, rainy days have the habit of sending most runeys into hiding, so it's a pain to collect any on such days.
Since I lack a working grass factory in my game, during the last few days of autumn I'm going to harvest as many runeys from my homestead as I can, that way I can keep everything alive during winter, or at least getting things back together at the end of winter, making the start of Spring a little less stressful.
Argh i have completely forotten about the Runeys.
I have havested like maybe 4 Runeys in my Rune Factory lifetime and i released them back into the same area haha. I really should get to work on that. It really is a hassle. If i keep enough Runeys in my Homestead and ignore the other areas since i dont plant crops anywhere but homestead and in caves, would the rate at which my crops grow still get affected?

In regards to the Runeys, you have to remember that the Runeys of ALL the areas affect your crops, not just the ones on the Homestead. So if you have 60 of each on your Homestead, but 3 or 4 areas that are extict, then your crops will suffer big time. Honestly, I don't mind the Runey thing. I just spend a day every two weeks where instead of ruin hunting, I go and Runey harvest. Seems to work well. Also remember that in the first week of each new season the Runey don't do anything(eat each other or produce), but the third week(20 or 21st of the month) they eat and grow like wildfire.
