Anyway I have a theory about Cheryl:

CHERYL IS MAYA! I have this theory that two towns happened before tot and ap. Lillian married Ash and Cheryl was devastated she couldn't take it anymore so she ran away, travelled for a bit, matured some, trying to forget about Ash. To earn money for herself she tried to improve her cooking but still couldn't so she became a waitress instead eventually she reaches Harmonica Town but there was a fierce storm going on a tree fell on top of her. One day Chase was walking along and found her lying there he took her to the Inn as he knew they would be kind to her. When Cheryl woke up she had Amnesia. Colleen and Jake realised this and took pity on her pretending they were her parents and that her name was Maya she told Cheryl that Chase had rescued her. Cheryl believed the whole story and from that day on was known as Maya. Cheryl ever since then has forgotten her brother and now only has feelings for Chase.
It's a bit complex but I hope you all like it.

Here's the theory: You're not actually getting out of the river. Rather, the MC has many, many clones, and each clone is destroyed when it falls into the river.
So, when you "reappear," what's actually happening is the next clone is being teleported to your location. But the power required for the teleportation takes some of your energy, which is why you lose some stamina.
More evidence? You bet. You know all those old boots you find in the water? They're your clone's.
Sorry, not my best theory. But it's kinda funny.

I haven't played AP, but off of what I read about the game, that actually seems like a sound idea. Especially the amnesia part *cough*RuneFactory*cough*
And I love the Pierre theory Jada. I would try to take it a step further and make it even crazier, but I'm feeling particularly lazy today.
And Niro always reminded me of Princess Keria. I like to think that Nori is the daughter of the princess and the male MC of HMDS.
And the clone one, I'll expand a little on that (if you don't mind quig)

However, you were too realistic of a robot, and you though that you were an actual human (and that you can swim). Every time that you fall into the water, your robot gets destroyed and Eileen and Sheng just make a new version or 'clone' of you. You don't even realize it, (because they start you up with your predecessor's memory) but every time you fall into the water you shut down and Eileen and Sheng just replace you and place your new bot in the last place you were (so it seems like no time has passed).
When you find ore stones and jems when you fall into the water, you are actually finding parts of your robot model before you.
I think that mine was even worse, but for some reason I just want to keep that idea alive.

That's excellent, I wish I had written it that way! I wanted to be able to explain the other stuff you find when you fall into the water, but I wasn't sure. This one makes a lot more sense, and ties in with other theories. Great job.

So what if the two towns are suppossed to represent the two sides of different wars? Like, Bluebell represents the French, English, and Americans during WWII and Vietnam, while Konohana represents the Vietnamese, Japanese, ect. This is probably just coming from me reading my history book for the past 3 hours, but what if that's what they represent? And how they hate eachother for what one has done to the other, and how they eventually get passed their differences, sort of like how we are now? Sorry if this isn't really making a lot of sense D:

I have a few, the first one is mostly crack.

Mako is actually Rod, Lillia's long-lost husband. While journeying to find the cure for Lillia's illness (which is supposed to be a rare flower, no?) he was in an accident. He lost his eye in that accident and forgot everything about his past. He remembers a few things on a subconcious level, explaining his obsession with plants. The reason he wants to befriend Rahi and Ying so badly is because they remind of (again, subconciously) of his own children, Rick and Popuri. Not that Rahi and Ying are much like Rick and Popuri, but they are roughly the same ages as Rick and Popuri were when he left. Moreover, Ying's illness also reminds him of Lillia.
Reina is not really his neice, just a girl who came to the village to study plants. The became close and think of each as family, but aren't blood related.
Non-crack theory:
Reina is related to Dia, possibly her sister? They have a similar appearance and attitude.

That does make sense...I like it. It's a very unique way of looking at it. And I LOVE WWII history, so any kind of connection made to it makes me excited.
