I'd have to say Sunshine Islands since it's the only one I've played.
I actually got SI by mistake. I'd been on a Harvest Moon hiatus when the game came out, but I'd heard there was a new "Island" game for Harvest Moon. So, when I saw SI in gamestop I decided to buy it. I'm so glad I did though. I'm pretty sure I'd hate IoH since I don't like using the touch screen at all. I don't mind collecting the Sun Stones since it reminds me of Magical Melody with the Music Notes.

IoH:
Pros:
- More to do to bring the islands back to life, so you feel more involved in the revival of the islands,
- Larger islands with more resources, so it’s easier to gather enough lumber etc,
- Storyline feels more involved, with more purpose. The very fact that you’re starting out on the island with just a few other villagers, and you have to transform it into a bustling neighbourhood, feels more rewarding and productive than SI’s story, to me at least,
- You can actually ride your horse!
-More tillable land on your farm,
- More of a challenge to complete, in some ways, such as paying Gannon to make all the bridges etc,
- Easier in other ways, such as being able to make dishes on the first go, and catch large fish very early on,
- Not forced to play tedious mini games every day, as you are in SI if you ever want to win the pet festivals,
- No need to buy a new tool just to equip Wonderful stones!
SI:
Pros:
-Choice of colour variations for your pets/livestock,
-Addition of cat and pig pets,
- Fewer pointless, faceless villagers around, so the islands feel less cluttered,
-Diner and Café already available from the start, so no need to end up fainting in your first year from lack of ‘Fullness’,
-Option to change the map so you can actually see where people are on each island, making it much easier to find them,
- Wedding outfits, so the events actually feel like weddings now,
- Addition of new characters,
- Addition of new products and items, such as jelly (gelatine), blueberries, chestnuts, sea urchins etc,
- Able to befriend wild animals, who will then help you gather materials and produce,
- Able to use the control pad to move around, although the stylus is still usable, and sometimes is more practical than the buttons,
- None of the characters move out if you haven’t spoken to them for some time,
-Specialised festival events for your pets.
Although I’ve probably put down more pros for SI than IoH, the pros for IoH are bigger in my opinion. Especially with regard to the fact you can’t ride your horse in SI. Not only am I a huge horse fan anyway, so not being able to ride your steed is a huge downer for me, but it makes it very difficult to manoeuvre your horse if you ever put it outside; you either have to push it around slowly, or ring your bell, and if it hears you it walks up to you slowly. I honestly don’t know why they took out the ability to ride your horse in this game.

Personally, I prefer Sunshine Islands.
I will give Island of Happiness lots of credit though. As someone pointed out we wouldn't have Sunshine Islands if we didn't have Island of Happiness first. And admittedly, I like the idea of the story more. Getting shipwrecked and trying to make a good town out of the island you landed on. Between storylines, it seemed the most unique at the time. Plus, Frantic Farming, one of my favorite puzzle games, is set on Sunny Island and not Sunshine Islands.
While I don't hate the idea of unlocking characters to be on the island, however, I'm not a fan of them leaving. Especially since not all of the characters can leave anyway. I would have preferred if they remained on the island after I unlocked them. And for me, I wouldn't feel right if I was wooing a certain character and the rival was gone. It just doesn't work for me.
The heart events also bugged me a little too. At first, I liked the idea of the branching paths. But it's kinda annoying if you want to see them all... and I may be in the minority here, but I hate giving the negative response in a heart event. It just makes me feel bad. And the fact that aside from the heart events, there were no random events, so we didn't get to know anyone else better.
And finally, like others before me, I'm not a fan of the stylis control. For me, it depends on the game if it works or not, and for me, it didn't with Island of Happiness.
Sunshine Islands fixed some of these, for me at least. While there isn't as many unlockable characters, once they are unlocked, they stay on the islands. While the heart events were only one path again, random events were added so we can see a little more of the characters. And I can't help but think that two of these events were only added because of what the fans kept saying. And of course, you don't have to use stylis control for everything. I admit I used it at times, but not for everything.
That's not to say I didn't have my share of issues however. Mining feels like a chore at times. And I might be in the minority here, but I didn't like how they changed some of Witch Princess' likes around, mostly with those books. I didn't like that much since from I have seen, that pushed some of her really liked items down to just the likes.
And while I like the fact that they added heart events with Alisa, I didn't like the fact that you couldn't marry her. I felt that was unfair for those that liked her and wanted to marry her instead of someone else. Which is why I'm glad that they changed that in Two Towns.
As for the crops with the sun/water point system... I actually didn't mind that too much. A bit different than usual, but it didn't take me long to get used to it.
Still, like I said before, while I prefer Sunshine Islands, I still give Island of Happiness credit.
