It depends on what kind of game your more into.
IoH is more for the kind of person who likes to have to work hard to unlock everything. You start off with, what, 5 villagers in the town, and its your duty to call forth the other villagers to the island. Everything is in shambles, and you have to put a lot of time and hard work into brining the town into its full potential. The hunger bar depleats quickly, as well, and its a real hassle for many players towards the beginning of the game. IoH also uses a freshness ranking feature, to my disatisfaction.
If this game appeals to you, then I suggest IoH. Regardless of how this post sounds, it really is a fun addition to Harvest Moon. If it doesn't, however, than Sunshine Islands might be better for you. It's similar to IoH, but just different enough to deserve its own name.

I prefer IoH as well, though I love and strongly recommend both games. I like having to build everything from the ground up, and the sun/water point system presents what I feel is a nice challenge. The touch screen controls don't bother me as much as some people, but I can't honestly say they don't take some getting used to. The only problem I have with either game is the fullness bar, and more so in Sunshine Islands since you have to keep it higher. It's really only a problem in the beginning, though. Once you get a stable income, it's easy to pop over to the diner and cafe and buy something that will fill you up easily.

I personally prefer Sunshine Islands.
Only Touch Control is a huge down for me cause I heavily prefer button control. Also there is no mine in IoH, something I always find bothersome. Additionally I like many of the extra features of SI like the wild animals, mushroom island, the volcano (well that's the mine), as well as finding the Sun Stones. The weather is at least a bit more merciful in SI, too.
In the end it'll mainly depend on what your personal preference in gaming style is. Both games feature a world that is pretty much stomped out of the ground by you (the player), the question is which way you'd rather do it.

I prefer Island of Happiness. It wasn't just because of what it had but a lot of it is because of what it didn't have. SI fixed some issues that were in IoH but some of the features they added just made the game far less enjoyable for me.
Still I love the character set and basic play style of both games.
