I am literally abusing the DLC now, lol. It makes life so much easier.

I have a question: do the challenge quests affect your alignment? I tried to maintain mine in neutral (been alternating answers to both Jonathan and Walter), but I heard that there are some quests that shift you alignment other than your answers to the questions, but I have no idea which one. Any tips on how to stay on neutral?

Yes.

Here's a guide I found:

Alright, hit Neutral, following this guide (contains mid/late spoilers):
1. 1st option in all dialogue choices, including boss fights where something "ethical" is involved
2. No challenge quests that are unnecessary to progress story. You will do most of them in the end.
3. Side with Jonathan at split
4. Go left 3 times on hallway of questions
5. After defeating the boss in Burning Tokyo at Camp Ichigya, choose not to press remote. Then save. Enter room again and press remote.
6. "Destroy the Status Quo" when that question is asked by 4 White Ones
7. Do not talk to the suicidal woman in Ikeburo. Save when you enter Ikeburo and if you talk to her, reload save.

Thank you! Kinda screwed up in the beginning, but I'm not that far yet, so I might still be fine.

EDIT: When is the split moment? Is it the point of branched route or what?

The split happens when you have to choose to side with either Jonathan or Walter in Mikado but it's not the deciding moment where you get locked into an alignment.
