Definitely call in or go in person and ask! I got mine no problem because they had them stacked together and the employee who rang me up is one I know who is always on top of this stuff, but this has happened to me before with one of the older games so it never hurts to ask. (They told my mom that "only the wii harvest moon (animal parade)" got a pre order bonus, and by the time I managed to get down there in person and speak to someone who did know they had run out so I never got my plush and was sad.)
Harvest Moon also seems to be oddly obscure as a game despite being fairly popular and well known so a lot of employees never seem to know about it/its pre order gifts unless asked from what I've seen other people say.

Stores got sent their plushs based on the amount of pre orders they had a month or so ago, but they should have gotten extra.
That said, they came in a separate shipment, and were not labeled really good, so it's possible many GameStop employees don't know anything about the plush, especially since GameStop really didn't tell us anything about this game.
Call up the stores in the area and ask if they have any, someone should have one to give you, especially if you preordered. If you can't find one, talk to a manager of a store and see if they can get you one.
You can try escalating to a District Manager, but that can be an ordeal and I don't know if they even have any extra.

I picked up my preorder on release day, the little wiry man behind the counter (i'm only 5'2 but felt like a giant next to him) didn't even need reminded about the plushie. In fact he was upset because of the constant change in release date. I told him that Xseed never actually put out the release date until they announced the March 31st one.
I also felt bad for the little guy as he must have been sprayed by a skunk recently. >.<

In the past I've had an issue with employees thinking the bonus is cute and taking it home. So I've had to be a bit stubborn about it to get what is properly mine.
I've since changed the location I buy mine and it's no longer an issue. But this could be the case. Especially for a game they've probably never heard of before they assume nobody is gonna want the game so the plush is free for the taking.

So if your location trully didn't get any ( I highly doubt) then call other locations and explain that your store didn't get any and see if anyone has any extra you could have. Or make the store you bought from call around for you.
