You can only get crystal ore from jewel nodes, found in the mine sites labeled SE1, and SW1, 2, and 3 on Cher's map here.
If you hit a node and it gives you stone, glass material, or any kind of metal, that node will never drop jewel ore no matter how many times you hit it. But if you hit a node and it gives you any type of jewel ore, save your game, hit the node again, and reload if you don't get crystal ore. Good luck!
