This is probably a dumb question since I can't seem to find the any subject on the matter but do I have to buy the tools at Gannon's shop to be able to equip wonderfuls? Or is there a way to upgrade the tools I have?

Yes. Go talk to Charlie in Chen's general store. The little boy will upgrade your tools if you have wonderfuls.

The tools you start with don't have any wonderful slots. You'll have to buy tools from Gannon to get tools with slots you can equip Wonderfuls to.
