Two ways that work slightly differently. There's an hour/minute counter on every save file when you go into the menu. But to get a more accurate idea of how much time you've spent with a certain game open, go onto your 3DS, to the 'activity log' (an icon showing a bar graph) and then select software library. Every game you've ever played will show up there, with the amount of time you have had the game on. They count a bit differently, though...my save file says I've been playing Trio for 6 hours, but my 3DS says I've had it running for 10 hours.

Go into 'save' or 'load'. Look at your save file(s). It's listed right on it, to the right hand side. Mine says 14:45. I don't know how the in-game counter works, though...how it counts those hours/minutes, as it's always different from the 3DS count of your time. It seems to update the time more after you quit and reload, but I don't get that part.

That's the in-game time at which you saved, not the time the save file has been running

Oh, sorry. That explains the big change, then. If that's the case, I don't think there's any way to see in-game how much time you've played...you'll have to rely on your 3DS activity log. I looked through the bookshelf to see if it logged your hours but I didn't spot it anywhere.
