Mine are a mix. Some are names of pets I've owned, some are random names (some made up), but majority are online aliases of people I know from a chat program I use.

I named all of my livestock after japanese food, with categories based on species. Sort of.

Cows: Katsudon, Kushikatsu, Tonkatsu, Kyatsudoom (this is a reference to some dumb anime scene that made my friends and I laugh)

Chickens: Ramen, Udon, Soumen, Soba, and Maruchan and Shirataki (brands.... of instant ramen.... listen there's only so many kinds of noodles)

Sheep: Maguro, Chuutoro

Alpacas: Takoyaki, Okonomiyaki, Taiyaki

Llama: I don't remember my llama's damn name oops

Except for my bunnies, Fuwafuwa and Tobio

My pets/etc don't really have a theme

Horse: I forget which horse it is but it's the brown one with the bangs, I named it Hinata cause it kinda looks like him.

As you can see I'm really not that creative ahah.

For pets I named them alphabetically like Alex, Belle, Chloe and soon.
For chicken I named them Alpha and Beta for the normal chicken and Omega for Silkie, and for Quall I named it Daisy (I remember Daisy from Disney). I should named it after Greek's alphabet like Ohm, but I guess I forgot it that time.
For Barn Livestock I named them after constellation and moon like IO, Juliet (Both for cow), Pisces for Jersey, Taurus for the Buffalo, Aries, Libra, Virgo for the sheep and suffolk, Phobos and Deimos for the Alpacas and etc. For the pink Angora rabbit I named them after Disney's Princess Aurora (because it's pink) and Elsa (I should named it Anna but I only remember Elsa that time) and the gray one I named them Dawn and Night. I should named them after constellation too but I dunno what wrong with me that time.

I always name my animals after fruits and veggies, lol.

Ally the short haired cat. Named after my own short haired cat.
Ash the Himalayan. Random name choice.

Horse:
Luna the black horse, because she's black.

Cows:
Lilly and Valena the normal cows. I named these two after Dragon Age characters.
Peach the jersey cow.
Sten the bull. Alos named after a Dragon Age character

Sheep:
Cole, named after another Dragon Age character.
Fluffy, becuase you have to have at least one sheep named fluffy.
Autumn, random named choice.

Lama:
Tommy, this was random.

Alpaca
Anders the white alpaca. Also named after a Dragon Age character.
Emma the brown alpaca.

Rabbits:
Death the pick rabbit. Inspired by Monty Python.
Dusk the black rabbit. The rabbits black so why not.

Chickens:
Plague was my first animal and I named by farm "decay," so I thought I would name her something that matched my farm's name.
Blacky, she's black chicken so that's why.

Quail:
Dot, she has speckles on her so that was what inspired the name.
Pico, named after a Rune Factory 4 character.

I'm planning on naming my pets after the boy companions.I will have a dog named Mickey and a cat named Rory. (I used to have a cow named Master, but I ran out of room and had to sell it. )

In the first SOS, I had a thematic naming system but with Trio, I've just been naming them as I feel.

Sheep - Zelda (my girlfriend had just gotten BOTW when I started playing)
Cow - Betsy
Horse - Jay
Chicken - Henri
Alpaca - Rick
Llama - Tuxedo (very original, I KNOW)
Suffolk - Beezee
Dachshund - Roger
Shiba Inu - Akiko (named after my own Shiba Inu!!)
