any dragon quest, but 5, 8, and 9 i think are the best if you haven't played any other games in the series

Fire Emblem really shares nothing with Rune Factory except a fantasy setting and relationship building. Fire Emblem is a turn based strategy RPG while Rune Factory is an action RPG.
Both Awakening and the Fates trio have mechanics where you can pair up your units, get unique dialog with them, and if you so choose, have them get married and have a child. Said child will join your ranks and they also can build relationships.
Shadows of Valentia however has default pairings and no children mechanics, but has other elements like dungeon exploring and controlling two protagonists at the same time.
Fire Emblem is one of my favourite series of all time, and I love them with relationship building mechanics or not. They're very fun and easy to get into. If you're looking for the easiest one to jump into the series, i'd say go with Awakening. The earlier games are still great, but might not have what you're looking for.

Speaking only of Fire Emblem as to how it relates to Rune Factory...I'd have to say that they have absolutely nothing in common. Meaning only that liking Rune Factory will not increase your likelihood of liking a Fire Emblem game, imo. I love RF4 (the original was fun, too, and even Tides of Destiny has been not bad so far) and I also have Fire Emblem Awakening, but I haven't been able to get into it at all. To me it doesn't even feel like an RPG, more like an interactive chess game or something, lol. I was surprised by how incredibly different it was from anything I'd played before when I bought it. EDIT: I actually really want to be able to get into Fire Emblem, but...I honestly don't even understand how to play. And I've looked it up, lol. It's not that I can't win the fights, but I just don't get it. One day I'm going to have to find a walkthrough and follow it exactly just so I can actually get far enough in to figure out what I'm even aiming for when I play...
if you dig the fantasy setting, enjoy combat oriented games (although not hack and slash type, just fair warning) and enjoy games with story and (generally likable) characters I'd recommend it. Its a different kind of set up, but fun in its own right.
Awakening/Fates will probably be more up your alley, but Shadows of Valentia is good. Just...different and offers less social variability (no match up romances, limited/established supports and no child units). If you do end up pursuing one of the games, go for Awakening first.

A few I can think that you could take a look at are: (they might not be in your genre but good ones to look at)
7th Dragon III Code: VFD (3DS) (Story is pretty interesting, character development is shallow and has turn based rpg elements)
Avalon Code (DS) (hard to get your hands on but are very fun, also created by marvelous)
Fire emblem is good but it depends on how much you want to try turn based tactical, it's not very similar to rune factory or fantasy life, but if they have a demo it would be good to try out.
do you only have a 3DS or other consoles (PSP, PS Vita, PC?) if so I could recommend others that are more similar to your style (not exact but ones you might enjoy or could take a look at)
On PC there's Stardew Valley and World's Dawn (similar to harvest moon/rune factory and found on Steam), The longest journey (Dreamfall Chapters) (a point and click adventure but has a good story).

I have to agree with Kikki, I tried Fire Emblem Awakening and it def. felt like a board game to me. My brother had a copy and I couldn't get passed Chapter 3. While I was playing I thought out loud "When will I wander the town and meet people?" and my brother just laughed and said I'm playing the wrong game haha.
I did play the Demo to M.H Stories and Ever Oasis. I enjoyed MH's demo a lot more.

It was inspired by the series and kind of a homage to the classic games (or going for that vibe). Fire Emblem: Awakening is a pretty strong game and I'm going to try it again some day, but it really isn't an automatic recommendation for people who like farming or any type of life sims, imo. It gets recommended because of the relationship building possibilities, I think, and that is interesting, but...it's NOT a life sim, let alone a farming sim, afaik. It's a good story (? haven't gotten through it so assuming it is a good story) that is played as a grid-based battle strategy game that happens to have relationship-building facets that actually have an impact on the gameplay. I don't think "if you like Rune Factory, you'll like this!" is something that can be said for Fire Emblem. Lots of people like both games, but I don't think it's because of any resemblence between them, which is pretty thin. If you like older HM games there's a pretty good chance you'll like Stardew Valley. It's more sophisticated in gameplay than older HMs, imo, but it has that older 'feel'. Well, as much as I can say from merely having tried older ones briefly without actually playing them through, that is.
I haven't been able to get into it based solely on graphics because I can't stand pixel art. (I grew up playing pixel art...my gaming career began in 1986, after all...and while I love replaying the specific games of my childhood, I seem to have no nostalgic fondness for the art style itself...I don't know what's wrong with me.) That is actually a point worth mentioning, I think, because if you buy the game on Steam, you have the option of modding the game, which is something I am eventually going to do as some of the appearance mods make me feel more interested in the characters/story, and I do want to get into it as it is obviously quite good. (You can't mod the game on PS4 or Switch, as far as I know, so I'll try to resurrect my PC game with a controller and some mods to make it more my style of play.)
