The "Witch Verse Goddess" event in HMDS...they fight it out in that event...They fight it out in rock-paper-scissors :D (you married the goddess so your on her side)

So that explains the reasoning. Jack doesn't trust Goddess, so he's like "Hell no you're not going back to your pond! You're going to cheat on me with Kappa!" So he keeps her hostage in a Pokeball.
