After you marry, does your wife leave your house?
And if you marry Mist, what happens to her house?

Her house is always empty, I guess, probably like the Other HMs, she never leaves the house. Or does she..

If you marry Mist, her house will eventually be taken by Lynette. That's where she lives once you beat the game and she moves into town.

Well in my HMDS I married Muffy and she left the house to go shopping on wed. maybe that's when the leave the house too.

Mist even still stays inside my house in Thanksgiving Festivals, and out there, Zavier said happily that he'll give a choco cookies to her, my wife....
