The game isn't meant to be rushed through all the dungeons... The fact that you think there are only 3 hammer upgrades shows that you rushed through and probably don't even have all the house upgrades (or at least not the books showing the formula for tool upgrades)

I bet he is a soldier sent from the bad guys to check on the machines but on the way he lost his memory, or they forcefully made him lose his memory to not be found out. And yes the bad guy turns into the hero that saves the day!!!!
