That exact same thing happened to me. Literally. I had four cows and 2 sheep, I impregnated a sheep and it goes off to chill with the cows. I actually made a post very similar to yours...creepy. But I think they want to make sure there is room in the barns for your new baby. That or they go to the barn you first constructed, I don't know. It's a mystery for the ages I guess

it took me ALOT of examining to figure out what was going on.
I'm assuming that you're playing the boy version because I think they fixed this in Cute.
when you acquire an animal, it assigns it to the first available feeding trough. so if you have two barns and no animals, even if you put cow 1 into barn 2, it still feeds from trough 1 of barn one. it has been 'assigned' to that barn. same with chickens, ducks, sheep. when you make a cow or sheep pregnant, it becomes 'assigned' to the pregnancy trough of that barn and is fixed in that one spot for the duration of the pregnancy. so even if you have the cow in barn 2, it will be moved to barn 1. and I don't think it will move back on its own.
if you have two things pregnant, it just moves to the next pregnancy trough.
