Mining
Within the mine you'll find crystals to smash with your hammer. You'll find ores and raw gems from the crystals. The ladder down to the next level is hidden underneath the crystals.
The ores and raw gems will become usable, and worth more G, after they are processed. Take the raw materials to Doc Jr. He'll charge a processing fee per ore and raw gem. For Doc Jr to process raw gem ore, you'll need to complete a task for Raz to bring him 10 Material Stone.

Mine 1 - Halo Halo Jungle
Along the path between Calisson and Halo Halo you'll find the first mine. It is guarded by Dva, a member of the Mole Brothers clan. This mine is 10 floors deep.

You'll find a flower shrine at the bottom of the mine along with some Harvest Wisps: Turnip, Sunflower, Pink Rose, and Angel Lantern. The Angel Lantern wisp is on the stone on the north end of the room, though it is very uncommon. You'll receive 1 bag of seeds (game version 1.2.0) or 3 bags of seeds (version 1.5.0)
Mine 2 - Pastilla Desert
The second mine can be found in the western portion of the desert, just west of Malika's tent by the Dead Forest. It is garded by the leader of the Mole Brothers, Raz, and his brother, Tri. You will gain access to this mine as you work through solving Pastilla's problems.
This mine has both ladders and pitfalls. Either will drop you down one or two floors. This mine is deeper than Mine #1, so your spelunking progress will be saved at every 10 floors starting with floor 11. When you come back later, you can choose to start at floor 1, floor 11, floor 21, and so on, depending on how far down you've accessed. This mine has a total of 40 floors.

On floor 40 you'll find an Onion Harvest Wisp. Sometimes there'll be a Fodder Corn Harvest Wisp and a Queen of the Night wisp too, but the Onion fellow is more common. Each will give you 3 bags of seeds (even when you have the 1.5.0 update).
Tanzanite is very uncommon. I found it on the floors listed above. It can probably also be found on other floors as well.
Mine 3 - Lebkuchen
The third mine is just north of Lebkuchen, along the path leading to Samalakki. It is guarded by the fifth Mole Brother, Chetyre. The rooms in this mine are very large, with both down ladders and pitfalls hidden under the crystal nodes. The pitfalls will drop you down one to two floors, but you'll take stamina damage. Because finding the down ladder in these large rooms may take a while, it may be faster to drop down to the next floor using the first pitfall you come across.
The crystal nodes in this mine will become harder to break starting at floor 10. Once you reach floor 81, some will require more hits to break, even when using the max-level Harvest Goddess Hammer.

Floor 100 has Harvest Wisps for Heart of the Earth (turnip family), Rock Daisy (daisy family), Champagne Flute (tulip family), and Giant Squash (pumpkin family). You'll get 3 bags of seeds from each wisp.
Mine 4 - Wagashi
If you have purchased the Far East Adventure DLC, the island of Wasagi has a mine located in the northern side of the island. Despite the island being in the middle of the ocean, the mine is also guarded by Mole Brother Pyat; maybe he swam over? Anyhow, this mine is only 20 floors, and contains a lot of Gold Ore.

On floor 20 you can find Harvest Wisps for White Tulip (middle of the room), Aqua Strawberry (lower-right, 6:00 am), Tall Wheat (upper-left), and Savoy Spinach (upper-right, 6:00 am). If you're lucky, the Sunlight Pansy Wisp will be on the stone platform at the top of the room.
